Question

Installed an MSD6 on a 84 RamCharger 360. The instructions say to leave the balast resistor in line. Will this decrease voltage or should I bypass?

As I understand it the ballast resister will not cut down the voltage just the current. The electronics can't handle full battery current for extended periods of time. Your battery most likely has 500+ Cold Cranking Amps, and that's enough to weld with. The resister chops the amperage down to a more manageable size.
So, if they say to leave it, Leave It.

The light gauge red wire that went to the original coil + is only used to turn the MSD unit on when you turn the key on. It actuates a relay inside the MSD unit and has a very small current draw. Leaving in or removing the original ballast has no effect on the output of the MSD unit - it draws all its power thru the heavy red wire connected to the battery.
